Engage immediately when Zilean's ultimate (R) is on cooldown — his Chronoshift has a very long cooldown early game (120 seconds at rank 1) and is his only defensive tool.
Lane Phase Team Fight
Focus Zilean instead of the ADC during the laning phase — he's extremely squishy with no built-in defensive abilities besides his ultimate.
Basic Lane Phase
Bait out Zilean's Q before initiating a fight — if his first Time Bomb misses, he can't stun you with his double bomb combo.

Spread out in teamfights against Zilean — his double bomb stun has a small area of effect (350 units), so maintaining distance from teammates prevents multi-target stuns.

Apply hard CC to Zilean when focusing him — this can prevent him from casting his ultimate on himself or allies, especially in chaotic teamfights.
