Position yourself behind minions when facing Nautilus - his Q (Dredge Line) is blocked by the first unit it hits, severely limiting his engage potential.
Basic Lane Phase
Punish Nautilus when he misses his Q - the ability has a long cooldown early game (14-10 seconds), creating a window where his engage threat is significantly reduced.
Lane Phase
Focus Nautilus if he engages without team follow-up - once he commits with his abilities, he has very limited escape options and becomes vulnerable.
Skirmish Team Fight
Maintain distance from teammates when Nautilus has his ultimate ready - the eruptions from Depth Charge can knock up multiple team members if you're grouped together.

Play more cautiously once Nautilus reaches level 6 - his ultimate provides guaranteed engage that can't be blocked by minions and sets up easy kills.
